I had an aftermarket JVC headunit in my car for a few months with no problems and then I decided to switch over to a much nicer DUAL headunit. When my engine i running I can hear the high pitch squeal in the speakers and it's driving me insane. I'm running stock speakers and the factory bose amp is still wired in. I can hear the squeal on any input mode as long as the motor is running. Anyone have an idea?

Possible bad ground, look into a ground loop isolator.

Yes the Dual brand car radios are a hit or miss headunit,a friend of mine has killed 4 of them all different models.

Maybe you're right but my JVC was so basic I couldn't stand it anymore. feature wise the DUAL has so much more to it.

ground loop and there may be a problem with the bose amp
iirc the headunit amplifies to the speakers in the car. your old one didnt, hence the bose amp

so you may have interference because it's being double amplified

I made a discovery on this issue.

While the radio is off or unplugged from the car, if I start the car with all of the windows shut and the HVAC fan turn off and if it's a quiet day outside I can just barely hear a tiny whine in my speakers. So I guess its in the amp then?

I tried getting a ground loop isolator but the ones ones I could find have rca jacks on them.
