Well, I don't know if this will help or not but if you are planning on a rewire for your system and just bypassing the bose amp then I guess you can just disconnect it. I don't know if anything else uses the amp besides the bose system I heard the onstar system also uses the amp but I don't know about that.
I have an 03 with the bose system and that was the first thing to go it just didn't sound right and I hated it so it's all alpine now.
The onstar isn't used and I really have not attempted to remove the amp but, if my speaker boxes wouldn't fit cause of that amp then yeah I would want it gone too.
I suppose you could just unmount it from the trunk so you could get your stuff in and then reattach it and I would think it is just screwed to the inside of the trunk.
I did not install my system I had someone else do it cause I was working alot so I can't tell you if anything uses the amp or not.
I hope someone can tell you more.
