The hole must be sealed to LIM (no hole in LIM) and not leak over to bypass hole which. This hole is part of the internal PCV and should not leak to inlet of LIM.

Wait, what flows through this hole and why? If it's supposed to go to a hole in the LIM that doesn't exist, what would be the point of that?

It's a hole in the casting that is sealed by the LIM. If it leaks at the gasket over to bypass hole it will push up dipstick.

So do I block off that hole on the supercharger itself? Or just in the intake manifold? Or both? And what do I use to block the hole off?

The hole is blocked by gasket and LIM but people have been none to add RTV. If you add RTV you may not compress the gasket here and it won't seal well.

Like I said take belt off so you get no boost. If the dipstick stays in you have a Boost leak from lim or super gasket (actually called plenum) somewhere to the crankcase.
