Do it right and weld the holes shut.
Bondo/Body Putty is made for filling in very low shallow spots you cant work out with a body hammer. The object of the game when using putty or filler is to keep it as thin as you can so it does not break out. But to each is their own on that. Just suggesting.
Welding on these newer cars, with much thinner metal is easy, and the same way you would do any other car, but it just takes longer to do. You have to give it a short burst, wait till it cools, and then do it again, and again and again till your done. if you do it too fast, then you will warp the metal as stated above. Getting that fixed can be quite challenging.
