I think its comming from the harness side though. Is there anyway I can test this? I have a multimeter, just very little know how on using it.

Nope

All I can do is splice in a new conector, fill it with diectric grease and see what it does i guess

I'd call it a corroded connection on the fan. About all it could be. Pull it apart, scrape it and grease it. Maybe water in a relay.
