Do I need to take a paint pen and make a mark on my flexplate and torque when I separate the engine from the transmission. So they can be lined back up when I put it back in????

No..only 3 bolts, once you get one in, the other 2 will be lined up.

NP, however since you seem to work on more than just a simple GM car.. when in doubt, you can't go wrong by marking it.
