So I removed it to see if I could hear what it sounded like when the engine shutters and it makes a popping, and it has a random pop every once in a while. I feel like there could be a miss, and also it sometimes almost stalls out when I stop. Could this be a problem with the alternator?

If you've got a random miss/pop removing the exhaust is only going to make it more noticeable, not help diagnose anything.

Check your plugs/wires, easiest thing to do to tell if theres a bad miss.
