You said you unhooked the box under the hood, is this the underhood fuse box? If so there must be a fuse or relay that is allowing the power drain within that fuse box.

I know, that's what I thought but I pulled every fuse and relay in there and not one of them made a difference. Any idea if there is a connection that runs through the fuse box but isn't actually fused?
