You'll want to get a harness that'll let it hook right up to the existing wiring harness.

Crutchfield will include the proper adapter to connect to the vehicle wiring harness without cutting it and splicing for free, as well as any adapter needed for mounting. Other sites like Will too.

as for which head unit... Well, that depends on a few things. How deep are your pockets, how much you care about your ears and what bells & whistles do you want to go with it.

changing the rear deck speakers requires a few simple steps, just pull the release loops under the seat to release the bottoms (not too hard or they'll break), pull up and out. Then unbolt the seatbelt/seatback brackets, pull out from the bottom while pushing the entire back upwards. It's a pain but once you get it, it's easy. Then you can take the rear deck cover off and access the speakers.

Back to head units... Alpine does well for what they do. You can get decent sound and options like BT for a decent price. Single DIN units fit the dashboard without modifications, so that's what you should look for. Taking the dash apart is needed to remove the stereo that's there too. Not hard, just take your time.

Din is the size of your radio. The stock one in 97/03 cars is 1.5 din. After market either come in 1 or 2 (double) din. You will need a 1 din with the dash kit.

YouTube for instructions. To access radio you need to remove driver side kick plate then carefully pull the surround off of the dash it's just clipped in

Can you be my daddy too?
On a side note. If you are going that route with the new system and aren't too keen on how to switch it all out, a stereo shop will do it for fairly cheap. If you aren't doing amps, highs, running lines under the carpeting to the battery, etc... it might cost you 50 bucks at a shop to have done. If you buy the equipment at the shop, you can usually convince them to do the install for free. You will obviously need a new cover so you don't have a gap showing between the new head unit and heater/ac controls and to keep the unit stable. Once again, easiest route for that is a stereo shop.

So you are saying you wouldn't notice one more...
Anyway, is the current stereo factory or aftermarket?

a little sub woofer in the trunk always make it sound better too.

i put all new speakers a 12 inch sub and 500 watt amp to the factory radio. it sounds leaps and bounds better then the old shot speakers.

i also added a aux port to the factory radio. ( for less then 5 bucks)

I am all for subs, Scotty, but without some highs, it just isn't complete. I am going to have to dig up pics of my old cutlasses system back in 99. 15 inch Vegas...even had it bowlegged on on 100 spokes. Hilarious! I got pulled over almost daily for noise pollution!

Nothing wrong with your idea, but generally you want more sound in the front. Front stage and rear fill are the terms used to refer to many setups. Have you given any more thoughts to adding a sub? Something like a Sundown e-12 would give a nice bit of thump on 250 watts. Personally, I'd use the 250 on a sub, the 100 up front, and run the 6x9s off of the stereo. Adding a sub will also take some of the strain off of the 5 1/4s, assuming a hpf (high pass filter) is used to let the sub do its thing. With a slightly oversized ported enclosure, you could have a single 12 doing some serious work. In any case, I'm sure she'll love it... audio is an awesome gift for sure.
