I'm not sure I could run them from my head unit, because I am bypassing the Bose amp and wiring...

Sure you can. Your headunit includes amplified outs to run speakers if you didn't have an amplifier, just use the rear two channels to power your 4 inchers.

Would I have to run additional speaker wire from the head unit?

I'm not sure how the original Bose system was wired but doubtful. And if you did, jut run it when you run your rcas.

Is speaker wire safe to run along the power cable?

Safe yes. Recommended no. You can get electrical interference ie that whining buzzin sound.

But how would I run the front door speaker wire to the back if the power wire is on that side?

Run power wire down the center of the car.. FIXED! See if it has noise. If it doesn't don't worry about it. RCA's seem to be more effected by running them near the power wire than speaker wire in my experience.

I have my power wire down the side of my car, including my front speaker wire too, no noise interference after a year so far, but i do also have something called a "ground loop isolator" to remove any electrical interference noise that i had, (but that was from a bad ground i made).

First of all, fix the ground and remove the ground loop isolator. That's honestly a bandaid for something that really should be there in the first place. Also, you can run speaker wires next to your power wires, since the signal is already amplified, any interference would be unnoticeable. That being said, don't ever run your rcas next to your power wire, it is an I amplified signal and anything it picks up will only get louder.

Yeah man for sure. Just wanted to make sure you got the best from your system. You should mount your amp in the trunk silly goose.

Umm, I've heard good things about people mounting them to the back of the rear seats or the pass through if your amp is small enough.

There should include a set of supplied screws to mount your amplifier. These screws could be too long for lounging to the rear of the seat and you may need shorter ones.
