Diablo/CMR tunes can't modify the transmission parameters to my knowledge, which is where a big change in how the vehicle drives is made with one of my computer tunes, plus remapping the transmission line pressures and torque management which can make a big difference in the life expectancy of the transmission (stock settings are truely aweful).

For the exhaust, personally I'd get a Hogan downpipe, a ZZP 04" cat-back exhaust and have an exhaust shop modify them to fit together (or if you get a resonator-less cat-back, this is easy to do with one cut).

For intake, the stock airbox actually isn't restrictive aside from the inlet. 20 minutes with a sawzall or other cutting device and a high flow drop-in panel filter would routinely save LS4ers $200 over an aftermarket CAI.

If I had to do it all over again and went mild: Dogbone/polymount, trans cooler, shift kit, elect. cutout. If I wasn't happy with that I would of gotten a tuner that could adjust timing and put a small shot on it and be done. I do not rec Magnaflo, way too much drone!
Believe it or not before I went mod crazy, one of the biggest seat of the pants performance mod was the shift kit and dogbone/polymount. The car felt so so different after that mod.
2006 GXP almost done! I/H/C/E, TEPw/3.29s, small shot

THIS. Torque management really kills WOT stabs, etc...I loved having higher line pressure and quicker/harder shifts...made the car feel much more "alive" if you will.

THIS as well...I'm glad Will brought this up...that is what the 3800 guys used to do in the old days too...gut the box, run a straight piece of tubing from the TB to the airbox...and toss a high flow panel filter in there. Proven to work.
