If I run a stock unmodified gen 3 with the stock throttle body, 1.9 yella terra roller rockers, local shop ported heads and headers will I have flow issues from the stock intake?

Will it be too small, no.

Can it cause turbulance from the baffles, yes. Its best to not have baffles.

Most will never outflow the ability of the stock throttle body. You'd need to be pretty modded to be taking in more air than the TB could handle.

I ran the stock tubing all the way down to a Cam and 2.8 pulley.

Are you getting the heads for free? Why would anyone improve flow in only some parts of the intake? If you're having heads worked over, then it's a waste unless you make the entire intake free flowing! Ported TB and SC may not add any POWER, BUT I can attest to a very nice improvement on throttle response! : )

Good Luck no matter what you do and enjoy your ride!
