Yeah the trans has been replaced. I will check the sensors, do a case learn and report back tomorrow with the findings.

The rear knock sensor has a pigtail on it that connects into the main harness and clips at that connection to the back of the ps pump. it's almost a given that the pump comes off to do a trans. Not required if you know what your'doing..but it usually seems needed to most people. Also when the trans goes back in, it's easy to bump that rear connector at the sensor.
Man this is getting frustrating!!!
I have both an Aeroforce and HPTuners and I can not get a case learn to go. The Aeroforce will not complete, it keeps going to the screen that says turn off and restart in 30 seconds and then nothing happens.
In HPT I push the crank relearn button and it just lights up green and doesn't run me through the procedure.
I'm in Pittsburgh and have DHP. I've never had any issues getting a case learn to complete. Could meet you half way and give it a shot if the car runs well enough for it.
Is the car above 180f? I believe that's a requirement, then when you hit the button you put the pedal down and it should do the trick
Also, did you ever change the fuel filter after running a couple of tanks of E85? My filter was VERY clogged after just 1 tank.
I appreciate that a ton digitaloutsider. I think it is fixed now.
It just started running normal so I think one of the 20 case learns I tried finally took. I made sure the car was at full operating temp when I tried the case learn. HPT is looking to make the procedure more user friendly in a later version.
I did change the filter after 2 tanks of the e85.
