Got my cat replaced a couple days ago and the car is making the power like it should now. However, there is a small exhaust leak and I also get this loud deep thud when I cold start my car. It didn't do this until I got the cat replaced, not sure if they are related. Could the thud be coming from the rear manifold to downpipe not being tightened completely?

Either that or their exhaust work wasn't very good (must not be if you have an exhaust leak) and it's hitting somewhere on the car when the engine starts.
