Had to do the upper and lower intake on my 04, pulled everything, it looked just as good as every other one ive done.lol Question is on the lower intake there was a plastic tube that was clipped to the lower gasket, what is that for?

No this was acually under the lower intake looked to possibly got to the hole for the egr or pcv probably 3/8 in diameter and clipped to the center of the lower intake gasket, I replaced the coolant elbows with the alluminium ones and ut a new tensioner on aswell
You are correct. It goes inside the plenum on top of the gasket. It has 2 clips that hold it in place.
It's to keep the oil that does come throught he PCM from dropping at one end of the LIM.

Yup.. in reality there's no downfall from it not being in the motor. I wouldn't rush to put it back if it were mine.
There is no return.You know how you had to soak up the oil to see the "hidden bolts" inside the LIM? Yeah..that's what you soaked up.
Because..that's an intake tract...if you open that to the crankcase you cause issues.
Doesn't hurt anything. Didn't seem to be hurting anything when you soaked it up to pull the bolts..right?
