So I'm going to be replacing the upper and lower intake gaskets, valve cover gaskets and doing a fluid flush. I'm probably going to go with an hv3 with all this too, would it benefit going with a new upper manifold or no?

I would since you're in that far. Then you can replace the EGR stovepipe with the updated version as well. You could also mod the LIM while its off to block the coolant ports to the TB.
What does that do? Blocking off the coolant ports?
Keeps the possibility of the TB gaskets leaking/blowing and causing a coolant leak. There is no real need to heat up the TB with coolant in your climate. If you do this then also hog out the coolant crossover in the LIM under that little cover held on with 2 bolts. There is an "I" shaped divider in there. When blocking the top ports you ream out this area to restore the lost flow and also help cool the 2 middle cylinders better, or so I've read. I did it on my 00 GT just recently and everything works fine. Took longer to find the right NPT plugs and tap than anything. Also gave me a reason to get a new bit for my Dremel, lol..
And with the new intake does Dorman work well or no? From rockauto.com

The Dorman is plastic material and the a.c. Delco is nylon. Guessing the a.c. Delco is better? Also I noticed the Dorman is 6.5in in height vs A.C Delco is only 5.5? Why the difference?

No idea. Never measured the ones I installed. The Delco one could be better, never tried that one. I've only had one failure on the Dorman one, but that was after a lot of miles (like 100K+).
Awesome! Thanks man I went with the Dorman one just because I've read good things and I'm going with the hv3 insert too so I don't think that one inch will be a huge difference
No problem. Just watch when you torque the UIM bolts down. For some reason the drivers side long bolt (near the TB and EGR) wanted to start cracking the replacement UIM when I got it close to factory spec., even after following the correct bolt tightening order. Not sure why it happened but it's sealed up just fine so I left well enough alone. Just a heads up.
