If you were to cutout the LIM like that you would need to cut the gasket to match, but you would see no benefit in doing so. The only reason for cutting that section out is if your installing an intercooler, since it adds more surface area for the intercooler core to cool the air. Also make sure your not full blown porting the LIM runners. Deburring and smoothing is fine, but if you open the runners up it won't match up with the heads and will cause a sh*t ton of turbulence and in turn lost power and efficiency.
