We thought the initial issue was a bent valve due to the missing rocker pedestal.

You can case a 97.
PCM knowing TDC is the pcm knowing TDC. It's an optimization. Just because the KM is removable doesn't mean it can't benefit from a learn.
Yeah..same as all years.. get up to temp.. tell it to do it.. rev to limiter and poof..
Reason why I suggest it is you seem to have ruled out almost everything. When you did the rockers.. one thing you should have done is turn the motor with ignition off to retorque the rockers. I have seen a few cars that ran like poo after a swap etc. Not many..but a few. No real info.. no real codes.. nothing seemingly out of whack. I case learned and it was magic. So the assumption would be that the pcm didn't have a good bearing on where TDC was ...even though there's a few different ways it determines it.
