On my stock sd headers the flex is almost sitting in like cups on either end. And I bought a zzp 3' flex and it doesn't have this cup or end holders do I need to buy something else or can I use it as it is ?

I would recommend buying new v-bands. The clamp they give you with the headers, kind of sucks. I would get a new one, since you're going through the work to replace it. And, I would put a v-band on both ends so it makes removal and installation of the rear header a lot easier.
