What type of plugs (copper, iridium, platinum?). What brand of coils? Stock coils are known to be the best so if you "upgraded" to another brand could be your issue as well.
What cylinder(s) is it missing on?
Was this happening before or after the new parts?
My guess is 2 of the new plugs are cracked. If the CEL flashes like crazy, I'm betting raw fuel is being dumped into the exhaust due to plugs not firing.

Stock ac delco plugs, duralast coils. It starts missing at 3000 rpms but if I get on it hard and then let out of it, it acts fine. I was thinking it was the fuel filter but the 06 have a non serviceable fuel system....only filter is in the tank....dumb in my opinion.
#6 cylinder is the one that registers but I thinking it's more than one cylinder
Replace cylinder 6 plug

I'm having the same issue. I currently code for random cylinder misfire and a code for the supercharger charging circuit that comes up if I accelerate too hard. Car also chokes and rattles at that point. If I ease into the acceleration it's fine. The CEL flashes. Similar symptoms. Following.
Sounds like a bad coil

Okay more symptoms to add, temp gu age is normally below half. Yesterday it went just under 3/4 mark...not to the red. The. I would have heat from the heater sometimes, other times it would be cool air......are the series 3 known to have intake gasket issues or am I looking at one or both head gaskets bad?
flush the heater core, change the t stat, top off and bleed the coolant,. fill your overflow tank to the line on it. open the rad cap and check the level the next few mornings when its ice cold. watch for any leaks. top off if need be. first morning it might be a inch or so low.
if you never flushed the coolant, nows as good a time as ever.
