I currently have a 2001 Grand Prix GT w/ 3.8 N/A engine that is dead. Here's the up to date on it:

I took it to a money hungry transmission shop as it wouldn't shift into 2nd or Drive, or downshift from drive to second. They soon discovered that the after market intake the previous owner installed, rubbed and shorted out 3 wires coming from the ECU below it (about 4 inches from it). About a week after, the car will not start (accessories come on, but when I turn it over, everything goes dead). So being the do it yourselfer, I go hunting. Battery is putting out 12.4V (new battery, I even tried jumping it with my other car). Nothing. The safety solenoid under the ignition switch was acting up, they taped the release button so I could get the key out (previously the key would not go to lock position and was stuck). So I figured it was that, jiggled a few things and messed with the Neutral safety Switch on the floor console. Okay starts up no problems. Go to the gas station down the road to fill up, shut it off, get back in. Same thing as before, ignition kills everything. Mess with it, take the floor console apart and find a wire come out of the plug in. Okay, so I reinstall it. Nothing. Keep moving the key and jiggling the safety solenoid under the keyswitch and the NSS. Gets worse, now I'm only getting power from the shift indicator and ABS light, until I turn it over then things die. mess with it a lil more jiggling wires, now on the on position it starts flashing like hazard lights along iwth the red led on the dash. Okay, screwy. So now I'm like okay wtf is going on??? Check fuses, take the battery off and try resetting everything. Now I have NO power at all, nothing I seem has worked. I just put in enough money into it and I cannot get rid of it just yet. So now I'm stuck with this car and trying to get a cheap fix to get rid of it. I talked to a shop who assumed since the short was so close to the ecu that it might be fried. Also I've been told it's the safety **** and or alternator or starter. So now I'm at a loss of thought here and hope someone can help me out with my dilema. Also I would like to add that there is a under car kit system installed into the harness with no lights (they broke in winter, previous owner), new battery is in it. Also the tips of the fuses in the fuse box look like they've gotten hot (possibly from the short?) and when it shorted, the air intake mess arched from the wires to the front end brace on the drivers side..
