I'm doing a LIM gasket and I was wondering if there is a good way of cleaning out the intake ports on the cylinder head. I wasn't sure if I could just spray it down with intake cleaner or if that will just gum up the area around the valves. I know there are different kinds of intake cleaner one which is used with the engine running. But I wanted to know if there would be any harm to cleaning out the intake ports when I have everything apart, thanks.

I wouldn't unless your going to take the heads off anything you spray is just going to go down into the engine and make it worse then before.

They shouldn't be too dirty because the fuel injector sprays the fuel right into the cylinder head before the intake valve.
Brake cleaner and a scraper if you want, then vacuum anything you can out or use a pick.

If anything, clean the throttle body, LIM, and all the corresponding sensors.
Cleaning the intake ports on the heads...unless you're going totally through the engine, isn't worth the time.

I just got through doing this last week. I used a combination of gasoline, a tooth brush and an acid brush to get the black carbon off. For the reddish brown stains left behind, I used a brass wire brush and carb cleaner. Turned out real well.
